After upgrading to 3.1 I'm unable to export to a PDF in Generic CMYK format.
I've tested using PDF in sRGB format for reference and it works fine.

Hi Tony! This issue has been reproduced and will be fixed in the next Pixelmator Pro update. For the time being as a workaround, I suggest exporting your project to a different file format if possible.
