We've never sold Pixelmator Pro outside the Mac App Store so it's not really possible that you would have bought it from our site. Maybe you're thinking of an old copy (9+ years old) of the original Pixelmator? That's pretty much how long ago we stopped selling Pixelmator directly...

There is at least one other major update planned before 2.0, but 2.0 will be a free update too, so does it really matter what the version number is?

It was actually always this way, even in previous versions of Pixelmator Pro — the eyedropper next to the color well in previous versions would also pick inside the app. Picking outside the app requires "screen recording" permissions which are kind of scary when they appear unexpectedly, so we decided to stick with picking color only inside the app. Of course, you can open the Colors window and sample colors outside the app using that eyedropper. Maybe we can add a preference of some kind for anyone who doesn't mind the scary permissions (no promises, though, because this probably isn't anywhere near as easy as I'm making it sound).
