"Cutting out windows" in Pixelmator Pro

What I am seeking should be very simple but I have not found anywhere that explains it. I simply want to have transparent background. Add a filled rectangle over the top of it and then, using a shape tool cut out a window in that image. This would then be exported as PNG to use as an overlay in video.
Anybody point me in the direction of how to do this?

Why not take the "Rectangular Selection" tool - draw a rectangle - hit backspace - done?

Perhaps you're working with shapes, inpitlane? In such a case, you'll want to convert them to pixels first for cutting selections to work (Format > Convert into Pixels).
